I wander what the story will be?
If they are clever they might go with the idea of a double Matrix where "the real world" was just a second layer of the Matrix to control the human population. How else can you explain Agent Smith traveling there and Neo being able to manipulate it with his mind?
It seems the only logical narrative progression.
